Existing problems of interaction of the software and researchers with Grid-environment are analysed. The technique of creation of the integrated environment of automatization of work with great volumes of data in Grid is offered. Techniques are realised for automatization of problems of calculation of molecular dynamics of biological macromolecules. The integrated environment is introduced in virtual laboratory MolDynGrid for automatization of calculations at the solving of problems of computer structural biology.
